Can't Access Existing file using JWT Authentication

I have this issue, we currently use Standard Authentication and have uploaded hundreds of files and folders. Now we want our application to communicate with Box API via JWT Authentication. We have setup the JWT Authentication enabled by the Enterprise Admin and by then all is well with these configuration setup below.
However, the Enterprise Admin advice use to change the Application Access to use "Application" option. Now we can't access any existing files from the JWT Authentication.
Would any one know how to access existing file using the "Application" option enabled?
