Virus Attack ".kxde"

Our live server got infected and some of files were encrypted with extension "*.kxde". Box updated file with the name but in version history, it is showing the same encrypted file whereas in version history, file should be neat and clean. Alarming situation, virus encrypted version history files too....please help me.
