    Welcome to the Box Community!

    Are these files showing in Box.com but do not reflect in Box Desktop application of your users such as Box Drive?

    You could be running into caching issue or there are problem items on the affected user's device thus these files do not sync.

    I would recommend submitting support ticket for these so that Product Support can help you investigate. You may submit a ticket for this issue on this link and provide as much information as you can about the not syncing contents.
